Do a clean DFU restore to 4.01 - it's not slow on my 3G and it will be fine on your 3GS!

It's perfectly normal to use iTunes to 'restore from backup' when upgrading from 3.x to 3.x firmwares. This should restore everything except jb'd apps. So back up your iPhone with iTunes just before you decide to upgrade. Then instead of 'setting up as a new phone' use that for the 'restore from backup'.
If you want your own separate backup, copy the whole /private/var/mobile/Library folder --- everything. You'll notice lots of data, like Mail/AddressBook/SMS, etc.
Pictures are a different story. Manual backups are troublesome but can work. However it's so much easier to use iTunes.
Note: Going from 3.x to 4.x :: For best results, set up as a new phone.Last edited by Mes; 08-07-2010 at 07:41 PM.
