Blank App Problem

Okay, so here's the problem. I had a jailbroken iPhone 3GS, and I decided to upgrade to iOS4. Well I upgraded it, and everything's working fine, except for the excessive amount of blank apps showing up. Every time I install a new app or reboot the rest of the empty spaces turn into blank bookmarks. How can I fix this?

Like this??? All my apps were rearranged. Nike wasn't there before and Winterboard was hidden. I haven't tried to upgrade yet though. This happened after I unlocked with ultrasn0w 0.93...

No. They're just blank transparent bookmarks that show up every time I reboot. I can't get rid of them since I lost the jailbreak..

Is this what it looks like? I am also trying to find a solution to this problem. I think it happened when I updated mobile substrate, or maybe icon support, through Cydia. I am currently jailbroken on 3.1.2 (iPhone 3GS).
