So... Cydia and everything is still on there?
I just restored my iPhone from a backup (backup copy that didn't include the jailbreak), and now that it's all said and done: Cydia and all my jailbreak apps are still there.
So I'm assuming this means my phone is still jailbroken, but I don't want it to be.
If I delete Cydia, as well as all of my jailbroken apps, will that make it so my phone isn't jailbroken anymore? Also, if I delete all of those things, and my phone is still jailbroken, would Apple know it's jailbroken, even though there isn't anything on the immediate front-end that would say it is? Or do they run a diagnostics process to catch that kind of stuff, and they'll see that it is?

If you want to undo the jailbreak, you should click 'Restore' in iTunes, not 'Restore from backup'. The option is on the first page of your iPhone in iTunes. I don't have English iTunes but the page is called something similar to 'Resumé' and you'll have to big buttons right by each other. Something like 'Search for update' and 'Restore', you should click 'Restore'.
You'll wipe the phone clean to its original state by doing this.

"Restore from backup" doesn't reinstall the firmware. What you want to do is just restore the phone. There is a bug button that says "Restore" on the phone's summary screen in itunes. That will download and install the latest OS version available for your phone. After that restore is done, you can restore the backup if you want your sms, notes, etc back. You will be prompted at the end of the restore process to either restore from a backup, or to set up as a new phone.

Lol damn... I do declare I screwed this one up

Well now that the backup copy is possibly tainted by the jailbreak, would it not be safe to restore from a backup? (after restoring as new first, of course).
That was the whole reason I was restoring it from a backup, because I hadn't synced it with iTunes since I jailbroke, and thought that would mean the backup I restored from would be completely untainted.

Just to be clear, the two restores do something completely different.
When you click 'Restore' it restores your phone to factory settings. No apps other than natives ones will be on it. No texts you've sent or recieved will be there, no mail. Nothing.
'Restore from backup' is the act of restoring to a previous 'save point', which copies to your phone all your settings, texts, calender appointments, contacts and so on, that you saved at said point.
'Restore' deletes all the files on your phone, kinda like doing a format of your C: drive and installing a fresh copy of Windows.
'Restore from backup' does nothing like that. It doesn't touch any of the files in the 'main system'. All it does is change some settings files and the aforementioned texts, mails etc.
What you should do to completely remove your jailbreak is clicking 'Restore'. When it's done, you can 'Restore from backup' if you want your old settings back or you can 'Set up as new phone'. Whichever you choose, it won't be tainted by the jailbreak because the settings you've backed up have nothing to do with that.

So I can sync my jailbroken iPhone with my computer, and it will be completely fine?
After I restore the system, then restore from a backup, will it keep my app data? Or will it still put that data on there?

Yep. Jailbroken stuff is backed up with solutions only available through Cydia and/or Rock. iTunes only backs up legit stuff.
It should put your app data as far as game saves, app settings, etc back on the phone after the restore from backup is complete. That is the point of the backups iTunes performs. So you can restore your phone to a previous state after restoring the firmware, or so you can get a new phone and set it up in the state your old phone was in. As far as the third party apps you have downloaded from the app store, you will have to re-sync them, they are not included in the backups.
Yep. There was a week or so there around the release of 3.1 & 3.1.2 where I upgraded, downgraded, jailbroke, restored to stock, experimented with modified firmwares, all kinds of crap about 50 times each of those weeks, and my phone is still going strong. I finally left it alone after the 3rd or 4th load of a custom 3.1.2 created with PwnageTool on my HackBook.

Is it normal for itunes to sync cydia apps? I just switched from windows to a macbook air and itunes is now syncing mywi 4.0 etc.
