No, it's a physical chip inside the phone, at least as far as I know.
You can't accidentally upgrade it so if you have the old version, there's nothing to worry about.

does this iBoot update fix any bug? If I had the choice of choosing new or old version, which one should I go with? (assuming new version will be able to jailbreak in the future)

I have 43 in mine works fine after reboot even if the battery dies. I just tested it.
