syncing with itunes for first time after jailbreak
question from a first time jailbreaker. I have iphone 3gs with firmware 3.1.2 and have successfully jailbroke phone with blackra1n on windows. since all of my info remained on my phone, and I have already ran itunes without syncing yet because my phone popped up like it always does. It did not ask me to restore or set up new phone. When I eventually want to sync new stuff to the phone, won't it create a backup of my jailbroken version of the phone? Will I lose my old backups to restore my phone in case it crashes because i know itunes backs up your phone everytime you sync. In short, Is it ok to sync with itunes after you jailbreak and why or why not?

You can sync all you want, and no, it won't sync or backup the jailbreak stuff.

I also have similar questions in that if, in the future, I buy new applications from itune and then sync applications:
1. will apps from JB stuff got erased by itune?
2. will new apps from itune loaded?
3. How to backup JB applications?
4. Is it a common practice not to update to new firmware version after JB, otherwise the JB and its applications will be lost?

The jailbreak and all jailbreak apps get deleted when you upgrade firmwares. If you get apps from the app store, as long as you leave them in itunes, you can sync them back. To save your settings (game saves, login info, etc) for app store apps, get an app called AppBackup in Cydia. To backup your jailbreak apps (just the apps, not settings) get an app called PkgBackup in Cydia. It costs like $2.99 or something, but very worth it. User guide for PkgBackup PKGBACKUP - User Guide
It *should* be common practice not to upgrade firmware after a jailbreak until it is known to be safe if the jailbreak is to be maintained. Good place to check before doing ANYTHING with your phone if you plan on jailbreaking http://blog.iphone-dev.org/

thank you very much, all questions answered. Just to clearify my understanding that when I sync new apps will itune, it will not delete non-itune store applications.

Yup, as stated above, sync away. I synced mine with the new itunes. I can even move the JB apps via the app organizer in itunes 9. LOL. I love it! I even saw blackra1n icon in there.
Nothing beats the iPhone.
