HELP: Dock Prefs/Categories setting still around after fresh restore

OK so I searched this forum really quick to see if there was anything that could help me but I'm still stuck. Basically I have a jailbroken 2.1 and spent some time organizing my apps with categories and dock prefs. I had to restore in iTunes the other day because the phone locked up. Now when I go to install dock prefs again and open the app, all of my old apps and categories are still listed as part of my settings without being on the phone.

I know the app itself is making changes to the phone OS so maybe I'm missing something but right now I have apps listed in dock prefs that aren't even on my phone. Is there a way to go in and clean that up so I can start fresh with organizing everything again?
