So, I'm creating my first Winterboard theme, and I've noticed that the folders under "Bundles" and the corresponding .app folders have a lot of files in common.
My question is this - do I need to do both the Bundle and the .app folders when making my theme? For example, must I have both the com.apple.springboard folder and the Springboard.app folder?

no, you dont need both
I'm not too familiar with the architecture of theming, but the Bundles folder containing com.apple.xxx or something similar are used by apps/games to identify themselves, and in those specific folders are the icon images
the Folders folder containing the .app folders are used by the Stock apps
That is just from my observation, but what I do know is that you dont need to have both for a particular app, in fact I recommend using the Bundles folder for any apps/games you download and leaving the Folders .app folders for modifying Stock Apps icon images
