you can use iphone backup extractor to pull the data and then ssh it to the phone after you update and jailbreak
In the end we're all just chalk lines on the concrete, drawn only to be washed away. For the time that I've been given, I am what I am.

If you are jailbroken and plan to jailbreak it again you can backup contacts, messages, pictures, videos etc via PkgBackup, it will send it to your dropbox account if you have one setup. Then simply install PkgBackup on the phone again and restore.

PkgBackup rocks! Well worth the money (and headache). If you have Dropbox, you can even save a copy of EVERYTHING on your phone w/ PkgBackup.

To get your 'other' Apple apps back on, you will:
    -Backup your phone w/ PkgBackup
    -Backup AND Synce w/ iTunes
    -Upgrade to 4.3.1
    -Jailbreak w/ redsn0w RC12
-Open Cydia and let it do it's thing
    -Install PkgBackup
    -Restore from PkgBackup
    -Then Sync in iTunes

All your old apple apps will reinstall.
