Default 6gig of "other" space is my hidden apps!!

Hello everyone. I'm having a serious problem with my iphone since upgrading to 4.2.1. I had 4.1 installed on it earlier and JB with limera1n for a long time. I installed PkgBackup to make sure my restore would go alright before I upgraded when GP RC5 came out and I also did a regular sync then backup all my stuff on the phone.
Now, while I was upgrading my phone to 4.1.2 on my desktop (PC) my computer kept crashing (BSOD). I don't know why it kept doing so, but regardless, it seemed to be something wrong with my had drive. I actually was able to upgrade to 4.1.2 with my laptop (PC) and then I tried to sync with my desktop to get my old stuff back after I had JB with Greenpoisi0n RC5. My computer again kept crashing when I tried to restore. I eventually copied my backups from the desktop to my laptop and could restore from there.

Here is the real problem. After using my laptop to update to 4.2.1 I tried syncing my iphone to my desktop. I saw on the computer that there was 5.9 gigs of space that was being used for "other" space. The other interesting thing is that none of my apps would restore, but all of my contacts and other settings were added. What I think is happening is that the 5.9 gigs of space that is being categorized as "other" is actually my apps but because I am updating using my laptop they wont actually restore to the phone because I don't have anything on my laptop (no apps or music). I still can sync to my desktop and get the music installed, but I cannot do it for the apps. If I try to restore again, my desktop crashes.

So, the real question I guess is can someone help me with being able to either find out how to get my apps back on my iphone, or find out how to get them to show up on my laptop and sync them there. Let me know if you need any more information. Thanks to any that can help. I am stuck right now.

Do you have any file sharing apps like videosafe or manga rock? Those allow downloading of files which show up as "other"
60% of the time, it works every time.

I had torrentula installed. But I hadn't really download anything with it. No apps are currently installed. Or at least visible. I've kept everything normal since the restore. My music isn't even on. I can sync my music, but not the apps. I actually get a pop up message that tells me that iBooks is not installed (before I sync the music). I'm at a loss.
    -------EDIT-------
Alright, I was able to get my apps back. Basically I copied all of my iTunes music folder over to my laptop and did another restore. Since I had saved my backups on there already it just went and installed 4.2.1 and restored all my apps and music automatically.

However, I still have the 5.9 of other space being taken up that I don't know where too. Is there a way to where that space is coming from? Maybe in ifile or winscp?

    -------EDIT-------AGAIN-------

I rebooted my computer after I got my apps back and the space was gone and looks like it moved back to being my app space. "other" space is no only 500MB! Sweet. If anyone else is having these same issues I would suggest doing what I did. It worked.
