Does Anyone Else Have This Cydia Problem?

Hi all..
Since I have updated to the new Cydia 1.0.3366-1, I have noticed a problem and was wondering if anyone else has had it?
If I try to install anything.. themes.. ringtones.. etc
I always get this message that can be found on the attatched image.
It comes up even when trying to remove anything..
If I select Force Removal it freaks my iPhone.
On a new boot I find no Cydia Icon?

I am getting the same thing, someone here (sorry I can't remember who) told me that it is because the new version of Cydia does not like firmware 3.1.3
