I had a problem with itunes removing my apps, took me a few days and finally figured out what it was. I had installed ******** with *******. when I tried to update it to 4.x, it is still not working.

I have removed then both, did a reboot, installed ******* reboot, remove 4.0, reboot, install 4.x reboot and still same thing.

is this happening with anyone else? is there a fix for it?

I've heard buying the apps makes iTunes leave them on the phone.
