Advice Needed, upgraded from 3.1.2 to 4.0!

I have a iPhone 3GS and I was on 3.1.2, it was jailbroken with blackra1n, I just wanted to upgrade to 4.0 and have a fresh start un jailbroken.
I upgraded earlier thinking it would be fine, but once it had done so it still had a few games I got from ********** on it, obviously they didnt work so I just deleted them.
But the one thing that still is on is the carrier logo change I did.
Now I am not bothered about that being as it is but I thought it would be a clean install with everything jailbroken gone?
Would I be best starting from scratch again or am I fine as it is?

Any advice is grateful!

WHen you install fro a back-up in iTunes the carrier logo from MakeitMine gets re-written. Set up the phone as New and this will go back to stock. Also this forum does not allow the discusion of cracked apps so don't mention that source again.

If I was to start afresh is there anyway of keeping SMS I have and restore just them?
