I'm guessing they are loading circles to show which apps are currently running. If you use Processes with SBSettings you see that Phone and Mail are always running in the background. Try opening another program in the background, like iPod, to see if this hypothesis is correct.
This is just an educated guess and I have no idea how to get rid of them because I've never seen those before.

EDIT: Those little circles are part of backgrounder now, they show you whats running. So, if you want them gone you gotta uninstall backgrounder.

yea its that simple.. SSH into your iphone. go to the backgrounder. go to image folder and delete "badge"
my backgrounder still works 100% and the annoying black circle is gone

Well there is no program called SSH. It would depend on your Operating System. WinSCP for Windows and Cyberduck for OSX.
Here is a guide on how to SSH:

i used GIMP to edit all my transparent/iphone stuff..
but u can pull the badge from the file. edit it with GIMP, just take the eraser and erase the image and save. then drop it back into the application folder where it belongs..
i havent tried it, cause im perfectly fine with just deleting the badge, but my idea should work just fine if you want to make it transparent
