i'm rather noobish to the iphone, i've unlocked,jailbroken and got everything working on my tmob sim card..But i was just curious after doing all this is it safe to connect my iphone to itunes with out any problems? and also is it safe to download apps from the itunes app store using my username? any advice would be greatly appreciated.

You'll be fine.

Just dont restore and/or upgrade in Itunes cause it will erase/relock your phone.

Everything is safe.. the only thing that will relock your phone is restoring or upgrading to a new firmware.
