Default Restoring a jailbroken phone question

If I follow the Restoring a jailbroken iPhone guide to back up my stuff and upgrade to 2.2, can I still restore everything without a problem? Or does the restore only work for same firmwares?

Secondly, and most importantly, does this restore everything to do with apps? Like:
    A) Pandora, Last.FM, etc. application settings (just a hassle to re-enter!)
    B) Assignments in Assignments
    C) Jaadu VNC servers
    D) Games' states (and ROMs) for both App Store and Zodttd games
    E) Notes in Notes app

Would it restore all of that for me?

    Thanks in advance,
    max

Edit: Also, the guide says "Note: If you have a Mac, you can simply SSH the Themes folder , skip steps b-f and then SSH the entire var/mobile/Library folder to your desktop." Why can't I do this with my Windows PC?

Edit2: I see why now, because those are what Chronus, etc. doesn't back up. Can't I just ignore Chronus and copy the entire library, similar to One1's method?

You're trying to combine 2 or 3 frikken different restore methods here. Pick one and use it.

Yea.. I think restores work with all firmwares
    1) I think they will be saved
    2) They'll go away
    3) Gone!
    4) Most likely to stay.

That's because I dunno what exactly I'm doing... I just want to back up everything I need. Instead of treating me like I'm stupid (I'm just a little clueless ), could you help me understand what I should do to get everything I need such as the things I mentioned above?
