There isn't a program (or at least I don't have it). If you restore your phone and take it into the Apple Store, 90% of the time they won't dig too deep and warranty your phone.
On several occasions after I have performed a full restore and ssh'ed into my phone I could see old folders that were created and other evidence of jailbreaking. I have restored my phone several times since I used MakeitMine to change my operator name and I have never had to reinstall MakeitMine because it has never gone back to AT&T after a restore.
There is a log that is kept for every thing that is done to your phone. The log does get sent to Apple with your permission, every time you open up the AppStore. Apple knows what you are doing, it is more of a issue of finding a Apple store employee who doesn't give a sh*t and replaces your phone.

Apple can tell....if they wanna check hard enough, NOT everything gets wiped when you restore.
Its just that they DONT check like that if you just bring them the phone.
But YES, you CAN tell.
