"Restore from backup"

Will restoring my phone in iTunes from a backup also restore all of the Cydia apps and settings, such as BossPrefs + Edge disabled, Categories + folders, etc.?

no and i would suggest not to restore from back up, id just restore contacts and apps. You can try to restore from a back up but it usualy does not turn out all that great. but you will not have and jailbroken apps after a restore from back up
