actually i m JB by ziphone so i dont wanna take any chance with that unlocking again.

There's no real alternate method to wiping the iPhone while maintaining a usable device. You need to restore, and then when iTunes asks if you want to "restore from backup", say no.

If you don't wish to use Ziphone, the easiest alternative would be iLiberty.

my HWinfo app shows BL ver 4.6_M3S2
doesnt ziphone reduces it to 3.9??
And if yes, on restoring will my BL go to 3.9 or 4.6??

Ziphone only reduces it to 3.9 if you click on the "Do It All" button. Restoring will not affect your bootloader.
