    Hi there! :-)

    Do you have some hints for me how to remove the black icon background?
    The files are png with transparency, correct size... If I apply them to (f. e.)
    the "MobilePhone.app", everything is well, and the bg is transparent.

    If I past them to (f. e.) FlipBoard or CameraGenius, there is always the black
    background.

    Just use the winterboard theme from iBlank "No Icon Shadows"

    Hey man. I finally figured it out. It took me a few days, but I was successfully able to apply my custom theme. To do this, I had to navigate to /System/Library/CoreServices/Springboard.app and delete "SwitcherIconShadow@2x~iphone". Then , navigate to /System/Library/PrivateFrameworks/MobileIcons.framework and delete;

    AppIconMask@2x~iphone
    AppIconOverlay@2x~iphone
    AppIconShadow@2x~iphone
    DefaultAppIcon@2x~iphone
    DefaultSmallAppIcon@2x~iphone
    SmallAppIconMask@2x~iphone
    SmallAppIconOutline@2x~iphone
    SmallAppIconOverlay@2x~iphone

    Then navigate to /private/var/mobile/Cache/com.apple.IconCaches and delete all folders and files. Reboot and enjoy. Please let me know if this worked for you as I have reformatted and redone this process twice, with awesome results. I am running an iPhone 4 on 6.1 using sn0wbreeze 2.99 with pre-loaded debs.
