Is there a way to remove these errors? I have already tried to delete the lines via iFile from the source text file...but these "apt" repos still exist...

you could try.
SSH into your device (or use iFile -- iFile is easiest way) and go to /etc/apt/sources.list.d and edit the "cydia.list" file. In that file you'll see a line starting with "deb" and then the repo address, just delete the entire line for the repo that is giving you the error. Save the file and then respring. That will remove the repo for good and take away the error.
But then you would need to put them sources back in especially Saurik and bigboss. and i am not sure i would want to delete Saurik but it's up to you
I would try reload first on Cydia front page top right.
i have just found this for you
[FIX] - 4.3.1 HTTP/1.1 404 Not Found Errors in Cydia
