Lots of stock and jb'ed apps missing - Consistency Error?

Alright, I know this sounds odd, but is there an iOS virus, or did I screw something up in iPhoneExplorer?

Lots of apps went missing from my iPhone 4. Phone, Messages, Mail, Cydia, Appbackup, Settings, and lots of other stock apps. I still have youtube, stocks, weather, voice recorder, but it only affected "useful" apps. I can't pull them up via spotlight search, and I didn't poof them (they don't show up on the list either).

Luckily I had Rock installed, and was able to reinstall AppBackup and Cydia... when I pulled them up, it says there is a consistency error and they should be reinstalled. What did I do, and is there anything short of a restore that can fix it?
