Reinstalling cydia
If I re-install cydia will I lose all my packages?
Can it be just re-installed or does
It need to be removed and the installed again?

If you used redsnow to jailbreak you may be able to run it again and install cydia that way, not sure if that will work or not though.

Use AptBackup and/or PkgBackup for Cydia apps.
If Cydia gets messed up, it's almost 100% certain you need a restore.

I find pwnage tool to have the least amount of issues but you would need a Mac.

Limerain has not been updated for 4.2 (yet) and is a different kind if jb. Userland. Pwnage, snowbreeze, and Redsnow (with a custom firmware) are complete jb's and usually have fewer long-term issues/problems. JMHO
U decide what's best for your situation.

Actually all of the jailbreaks for 4.1 end up being a userland jailbreak (at least for the newer devices) in order to get the untethered part. All of them use the limera1n exploit in order to apply the comex userland jailbreak.

If you're asking about the best tool for jb'ing on Vista. Two choices? Snowbreeze (a complete follow the steps solution) or Redsnow. Google download a custom firmware for you phone and desired version, then use Redsn0w to assist in DFU with ITunes doing the load.
Go to www.iclarified.com, look at the tutorials section and select the method/firmware version for your needs.
