There is a file called cydia.log in the /tmp directory of the iPhone. Take a look at that. It tells you all about errors with the Cydia app. Each time you launch Cydia, its creating a new log file. Inside of it says if its a success at startup or failure. If its a failure, it tells you what to do.

From time to time a Repository admin might make a mistake or Cydia fails to download the entire Packages file and when you start Cydia it will cause it to crash after the update.
If this happends Cydia will crash on startup. To fix this you have to manually delete the Packages, Release and Packages.gpg if the repo is signed.
In mobileterminal:
su
alpine
apt-get update
When update is done it will tell you which repos are the problem.
1. SSH into your IPhone
2. Navigate to /private/var/lib/apt/lists
3. Delete whatever_repo_Packages, whatever_repo_Release and whatever_repo_Packages.gpg(if there is one)
That is all.
I have ran into a problem where I couldn’t remove a source from the cydia interface. Manage sources and manage packages didn’t work at all.
Here is how is done.
1. SSH into your IPhone.
2. Navigate to etc/apt/sources.list.d
3. find the file cydia.list
4. If you are using WinSCP, right click onit and select EDIT
5. Delete : deb http://cydia.any source.com/ ./
6. Save and exit.
This tutorial is for a source added mannualy and can’t be deleted.
For the sources like BigBoss that came with Cydia installation you will find them here: etc/apt/sources.list.d
This will fix Cydia crashing on startup. Reinstalling Cydia will not always fix it because those files will not be deleted at uninstall.Last edited by Winterboarder; 01-30-2009 at 11:01 PM.

Winterboarder! Your solution seemed to work! At least, it removed the non-working source...
However, it still crashes...
This is what the Log said:
And this is what's showing up in MobileTerminalCode:2009-01-31 12:14:56.995 Cydia_[102:813] WB:Notice: WinterBoard cache_.Open():[Encountered a section with no Package: header] _assert(0:false)@Cydia.mm:2595[-[Database reloadData]] 2009-01-31 12:24:06.787 Cydia_[131:813] WB:Notice: WinterBoard cache_.Open():[Encountered a section with no Package: header] _assert(0:false)@Cydia.mm:2595[-[Database reloadData]] 2009-01-31 12:31:12.961 Cydia_[203:813] WB:Notice: WinterBoard cache_.Open():[Encountered a section with no Package: header] _assert(0:false)@Cydia.mm:2595[-[Database reloadData]]
Now about the Touch-Mania source... I deleted that by SSH'ing into the iPhone and going to /var/lib/apt/lists... but it still showing up with that error?Code:Reading package lists...Error! E: Encountered a section with no Package: header E: Problems with MergeList /var/lib/apt/lists/cydia.touch-mania.com_._Packages E: The package lists or status file could not be parsed or opened.
Any ideas on what to do?
Thanks

Okay since Ivan didn't report back how do I resolve this issue:
2009-03-22 01:34:46.988 Cydia_[95:813] WB:Notice: WinterBoard
cache_.Open():[Encountered a section with no Package: header]
_assert(0:false)@Cydia.mm:2690[-[Database reloadData]]
2009-03-22 08:12:55.931 Cydia_[182:813] WB:Notice: WinterBoard
cache_.Open():[Encountered a section with no Package: header]
_assert(0:false)@Cydia.mm:2690[-[Database reloadData]]
2009-03-22 08:42:13.846 Cydia_[201:813] WB:Notice: WinterBoard
cache_.Open():[Encountered a section with no Package: header]
_assert(0:false)@Cydia.mm:2690[-[Database reloadData]]
2009-03-22 09:15:26.923 Cydia_[302:813] WB:Notice: WinterBoard
cache_.Open():[Encountered a section with no Package: header]
_assert(0:false)@Cydia.mm:2690[-[Database reloadData]]
I can't find the cache file to delete... I also only have the default repos in Cydia.
