iTunes deleting application of iPhone

I always download applications from my iPhone then upload them to my computer.
I accidentally checked the box where it says "don't automatically transfer applications" and now it just deletes them.
What can I do stop them from deleting?
Sorry for the newbie question.

This happened to me once. I had to contact Apple in order to have my purchase restored.
