Backing up Apps from the Appstore

I apologize if this is the wrong forum for this, but I have a quick question about backing up applications.

I may need to restore my iPhone 3G, and there is an App that I have loaded that is no longer available in the AppStore that I really want to keep. Is this just a matter of backing up the folder in var/mobile/applications on my PC that corresponds to the application or are there more steps that I need to take? For now I've just SSH'd the folder back onto my computer but when I restore my iPhone I have no idea whether SSHing it back will 'install' the app again.

You should still be able to back it up in itunes.

Plug into iTunes... right click on your phone.. hit transfer purchases... and then the app will get copied into your iTunes library.

Can somebody please help me, i have downloaded about 100.00 worth of apps from the app store then i synced to itunes and now my apps will not open. The apps will start to open then they will close. Only the apps that i purchased, the apps from cydia works great.
