Is there any possible way an app or a work-around could be made to enable my 3Gs to use first gen chargers? I have a high-end pioneer car stereo that I plug my iPhone into but it does not allow the 3Gs to charge as it did with the first gen. It still plays music but it won't charge.

Its a hardware compatibility issue. The 3G/3GS iphone dock connector has different pin addresses than the first-gen.
